Samaraweera started the day on 65 and batted throughout the morning session to remain unbeaten on 104 with Suraj Randiv on two not out when lunch was taken.
Samaraweera reached his century in the final over before the interval, moving from 99 to 104 courtesy of an overthrow as he pushed the ball for a single to square leg but the return to the bowler's end ricocheted off the stumps and sped to the boundary.
Sri Lanka built on their overnight 293-4 total but lost Angelo Mathews for 45 and Prasanna Jayawardene for nine, both falling leg before wicket to left-arm spinner Pragyan Ojha, who found appreciable turn to compile figures of 4-97.
Mathews and Samaraweera added 89 runs in a fifth wicket partnership, the highest of the innings so far, for a Sri Lanka side that lead the three-match series 1-0.
